Japanese taxi drivers are professional, often uniformed and white-gloved, and are paid through the metered fare. They will count out and return your change including ¥1 coins, and they handle luggage without expectation of gratuity. Saying "keep the change" can confuse the driver, who may circle back to find you and return it. The fare is the full transaction.
